Realm 5: Geological Data

- The PASH Data Collection is comprised of Five data “realms”: 1) Survey and site data, 2) Settlement excavations, 3) Tumulus (burial mound) survey and excavations, 4) Artifact analysis, and 5) Geological data. All of the geological data from cores and auger holes have been made available in PASH Deep Blue Data Realm 5. , Much of the work conducted by PASH took place on a geomorphic feature we call the Shtoj alluvial fan. Geological research was done along the distal margins of the Shtoj alluvial fan in the fringing freshwater wetlands of Shkodër Lake. Field reconnaissance in 2010 consisted of drilling twelve 5-cm diameter auger holes across the fan to a maximum depth of 4.8 m. A composite sediment sample was collected every 0.3 m during drilling. Between 2012 and 2014, sediment cores were taken at four wetland locations on the southeastern shore of Shkodër Lake. North-south trending core locations were selected following results of samples collected during the 2010 reconnaissance and are 1 km east of the Shkodër Lake shoreline. Twenty-two cores, ranging in length from 0.24 m to 0.87 m, were taken from four sites using a 6.3-cm diameter polycarbonate piston corer. , and (See readme in Geological Data record for full documentation; Chapter linked to: Chapter Two).

Realm 4: Artifact Analysis

All databases, drawings, photographs, photo descriptions, radiocarbon dates, and analytical data related to artifacts, ecofacts, and human remains have been made available in PASH Deep Blue Data Realm 4. Each artifact dataset will include all or some of the following: - Database files: CSV, Excel, PDF, Word; - Photos: Jpeg; - Drawings: PDF Total size of all files: approximately 10 gigabytes. See individual records or readme for linked chapters. and All artifacts found in the course of survey and excavation were brought to a museum facility in Shkodër (at the Hotel Meteor, on the Shkodër-Koplik road). They were cleaned, labeled, drawn, photographed, and described. Artifact descriptions were entered into one of three databases: pottery, chipped stone, and small finds. Each artifact was assigned a unique identifying number containing locational information. Pottery numbers typically begin with a tract or other collection unit (e.g., grid square in a site-surface collection) identifier, followed by a sequence number if more than one potsherd or ceramic was located in a tract or unit. Lithics and other small finds were assigned a GT number (GT-001, GT-002, etc.; GT being the Albanian acronym for Small Find). During a study season held in December 2014, artifacts were analyzed in more detail by specialists, each of whom produced a lengthier description of pottery, chipped stone, or small finds. A subset of ceramic and groundstone samples was retained for petrographic and chemical analysis. Finally, all seeds and wood charcoal recovered through flotation and all animal bones were analyzed. Human remains from Tumulus 99 were subjected to Strontium-isotope and aDNA analysis.

Realm 3: Tumulus Excavations

All databases, field notebooks, unit and profile drawings, photographs, photo descriptions, radiocarbon dates, and geophysical survey data related to the tumuli excavations have been made available in PASH Deep Blue Data Realm 3., Total size of all files: approximately 2 gigabytes Chapter(s) linked to: Eight Abbreviations: “T” = tumulus, as in T099; “S” = site, as in S006, The excavation methods employed by PASH at tumuli replicate those employed at settlements. Natural stratigraphy was followed where possible, and arbitrary stratigraphic levels were defined when necessary. Arbitrary stratigraphic levels at tumuli often exceeded the 10 cm interval used at settlements, due to the large number of large rocks that needed to be removed. Due to the numerous rocks, not all mound fill was screened; rather, we screened every third bucket through quarter-inch mesh. By contrast, all soil from features was screened. Soil was sampled for flotation and water screening from every level and feature, but unlike samples from settlements, it has not been processed and analyzed. Each tumulus, being roughly circular, was divided into quadrants along the cardinal directions, and 1-m baulks between quadrants were defined. Quadrants were excavated separately by level. Sometimes quadrants were excavated concurrently. Tumulus unit/level/feature designations are therefore preceded by tumulus (T000) and quadrant (Q000) numbers. Artifact provenience was recorded down to levels and features, with important in situ artifacts sometimes being mapped into level/feature drawings along x-y-z axes. Strata and artifacts were measured cm below surface using a dumpy level. All levels and features were drawn and photographed, individually and by quadrant. , In each mound we followed natural stratigraphy whenever and wherever possible. However, given the steep downward curves of many strata, following the slopes of mound surfaces, this was not always possible. Thus, it is likely that some levels combine artifacts from different mound strata. To control partially for this difficulty, quadrant levels were often subdivided into separate units on the interior or the exterior of mounds (designated “collections units” or CUs). Mound and grave architecture, when present, was left in place until fully defined and documented and then removed if necessary. Baulks were drawn in profile and photographed and removed en masse at the end of each excavation., and Prior to excavation, all mounds surveyed in Shtoj and Shkrel were mapped and fully documented. The state of preservation (present day and projected into the future) of each mound was recorded (from poor to excellent, and from fully safe to critically endangered). Given that so many mounds in both regions were already damaged or had been destroyed, or were actively threatened, we decided to excavate mounds that were (1) already completely removed (T-085), (2) damaged by agricultural activities (T-052), (3) going to be removed by a landowner (despite legal prohibitions) (T-088), and (4) previously looted or excavated (T-099). We did not want to excavate seemingly intact, undamaged mounds. Our tumulus excavations can therefore be aptly described as “rescue” excavations.

Realm 2: Settlement Excavations

All databases, field notebooks, unit and profile drawings, photographs, photo descriptions, radiocarbon dates, and geophysical survey data related to the settlement excavations have been made available in PASH Realm 2. and The excavations we conducted at Kodër Boks, Zagorë, and Gajtan were designed to gather as much data as possible, as quickly as possible. They were composed of test pits (“units,” i.e., sondages), primarily 1x1 m in size, occasionally larger, positioned based on the results of field surveys and systematic surface collections of artifacts, but also with reference to prior excavations (at Zagorë and Gajtan) and geophysical data (collected at Gajtan). Excavations followed natural stratigraphy where possible; when such strata were not present, we excavated in 10-cm arbitrary levels. Artifact provenience was recorded down to levels and features, with important in situ artifacts sometimes being mapped into level/feature drawings along x-y-z axes. When identified, archaeological features (e.g., pits, floors, walls, etc.) were excavated separately from levels. Excavators organized forms and accompanying journal entries by “level” and “feature” for each unit. Each level and feature was drawn and photographed. Artifacts were bagged together by level and type. Radiocarbon samples were wrapped in tin foil and bagged separately. Soil samples were taken from each level using the “pinch” method. Upon completion, a profile wall of each unit was photographed, and, in some cases, drawn. Artifacts (with the exception of metal) were washed in water, dried on racks in the sun, and sorted and labeled in the PASH field laboratory. They were analyzed in preliminary fashion first in the field by PASH staff and later by experts.

Realm 1: Field Survey and Site Collections

- The PASH Data Collection is comprised of Five data “realms”: 1) Survey and site data, 2) Settlement excavations, 3) Tumulus (burial mound) survey and excavations, 4) Artifact analysis, and 5) Geological data. All databases, field notebooks, paper maps, GIS files, photographs, and photo descriptions related to the intensive survey, of tracts and tumuli, and the collection of sites have been made available in PASH Deep Blue Data Realm 1 (this sub-collection)., Over the course of five years, 11 field teams (Teams A–K) surveyed 2530 tracts in Shkrel and Shtoj, covering 16.1 km2. Survey data were eventually collapsed into six geographic zones (1–6). All tracts were surveyed using standard Mediterranean survey methods. For each tract (recorded consecutively by team letter and a number, e.g. A-001, A-002, etc.), surveyors walked at 15-m intervals and counted all tile/brick, ceramic fragments, and small finds. We conducted a full-coverage survey, meaning that all land forms—including fields, hills, and terraces—in each survey zone were surveyed, unless the landowner objected or the vegetation was so dense as to render survey impossible. Each tract was photographed and a GPS point at the center of the tract was obtained. Photos and photo descriptions were maintained in separate databases by each team. Information about tracts was recorded by hand in notebooks by team leaders. This included data about a tract’s soil, geology, ground cover (plants growing in the tract, crops planted in the field), associated structures, associated archaeological features (including tumuli), informant testimony, visibility, and, most critically, artifact counts. , and Realm 1 is divided into two sub-collections: Survey Data and Site Data. Both sub-collections are organized by data type. Survey data includes Tract photos and Photologs, Survey maps, Spatial data files, and a Collection Unit (CU) survey database. Site Data includes the Site database, Site documentation, Site photos and Photologs, and Spatial data files.

- Nitrogen availability is hypothesized to play a central role in cyanoHAB progression, as well as production of the N-rich toxin microcystin. Recent work implicated reduced N substrates like ammonium and dissolved organic N (DON) in promoting greater bloom biomass and longevity. To examine the relative importance of oxidized and reduced N substrates to phytoplankton during different bloom stages, we measured concentrations and natural abundance δ15N isotope values of dissolved N substrates and phytoplankton biomass throughout the entirety of the 2020 cyanoHAB in Western Lake Erie. This is the first data on DON concentrations and isotope values in Western Lake Erie. We measured nitrate concentrations and isotope values to compare with DON and also with particulate organic matter (POM) 15N isotope values. This dataset is described and analyzed in the publication, "Patterns in sources and forms of nitrogen during a freshwater cyanobacterial harmful algal bloom".

- The data were processed using the scripted VLA calibration pipeline ( https://science.nrao.edu/facilities/vla/data-processing/pipeline/scripted-pipeline) for the Common Astronomy Software Applications (CASA) package version 5.3.0. Imaging was performed using the TCLEAN task in CASA with standard parameters appropriate for broadband data with point-source emissison. We used Briggs weighting with robust parameters between 0 and 1. Self calibration was implemented manually on an as-needed basis for sufficiently bright sources with evidence for residual phase errors in the image plane.

Dynamical Heating in the Martian Thermosphere: Temperatures, Winds and Thermal Balances using M-GITM

- The NASA MAVEN (Mars Atmosphere and Volatile Evolution) spacecraft, which is currently in orbit around Mars, has been taking systematic measurements of the densities and deriving temperatures in the upper atmosphere of Mars (between about 140 to 240 km above the surface) since late 2014. Wind measurement campaigns have also been conducted once per month for 5-10 orbits since 2016. These densities, temperatures and winds change with time (e.g. solar cycle, season, local time) and location, and sometimes fluctuate quickly. Global dust storm events are also known to significantly impact these density, temperature and wind fields in the Mars thermosphere. For the current project, in-situ measured winds and corresponding argon density derived temperatures are combined to trace the circulation patterns and investigate their convergence and divergence locations and impacts throughout the Mars thermosphere. M-GITM computed thermal balance terms are subsequently extracted to investigate the processes required to maintain the temperature distribution around the planet. For this work, Mars Year #33 (MY33) Neutral Gas and Ion Mass Spectrometer (NGIMS) measurements have been obtained by the MAVEN team for this purpose (see these representative works: (Bougher et al., 2017; Stone et al., 2018; Benna et al., 2019). These temperature and wind fields are compared to simulations from a computer model of the Mars atmosphere called M-GITM (Mars Global Ionosphere-Thermosphere Model), developed at U. of Michigan. Since the global circulation plays a role in the structure, variability, and evolution of the atmosphere, understanding the processes that drive the winds in the upper atmosphere of Mars also provides the needed context for understanding temperature distributions and underlying thermal balances throughout the atmosphere. Three dimensional M-GITM simulations for three of the four Mars cardinal seasons (Ls = 0, 90, 270) for MY33 were conducted for detailed comparisons with NGIMS temperature and wind distributions (Pilinski et al. 2022). Corresponding M-GITM datacubes used to extract these temperatures (plus winds) along the trajectory of each orbit path between 140 and 240 km, are provided in this Deep Blue Data archive. A single README file is included that details the contents of each datacube file. In addition, this general README file summarizes the inputs and outputs of each M-GITM simulation interval used for this study. Finally, a basic version of the M-GITM code can be found on Github at https:/github.com/dpawlows/MGITM.

- Production of hydrogen fuel from sunlight and water offers one of the most promising pathways for carbon neutrality. Some solar hydrogen production approaches, e.g., photoelectrochemical water splitting, often requires corrosive electrolyte, limiting their performance stability and environmental sustainability. Alternatively, clean hydrogen can be produced directly from tap water, or seawater by wireless photocatalytic water splitting. The solar-to-hydrogen (STH) efficiency, however, is still lower than 3%. Herein, we have developed a unique strategy to overcome the efficiency bottleneck. A high STH efficiency of 9.2% was achieved by utilizing pure water, concentrated solar light, and visible-light-responsive InGaN photocatalyst. The success of this strategy was explained by the synergistic effects of promoting forward hydrogen-oxygen evolution and inhibiting the reverse hydrogen-oxygen recombination by operating at an optimal reaction temperature (~70 °C). Such an optimal temperature can be readily achieved by harvesting the previously wasted infrared light of the solar spectrum without other energy consumption. This temperature-dependent strategy also leads to the STH efficiencies of ~7% from the widely available tap water and seawater. A large-scale photocatalytic water splitting system with a natural solar light capacity of 257 W on a 4 cm × 4 cm photocatalyst wafer achieves a STH of 6.2% at ~70 oC. Our study offers a practical approach to produce hydrogen fuel efficiently from natural solar and water, overcoming some of the major barriers for green hydrogen economy.

The file GEBA_SMR_species_table.csv has a separate entry for species in the GEBA genome set, along with the bioinformatic prediction of SMR subtype and membrane insertion direction for each SMR gene identified in the genome of that species. - Our research focuses on providing a fully-imputed map of the worldwide total electron content with high resolution and spatial-temporal smoothness. We fill in the missing values of the original Madrigal TEC maps via estimating the latent feature of each latitude and local time along the 2-D grid and give initial guess of the missing regions based on pre-computed spherical harmonics map. The resulting TEC map has high imputation accuracy and the ease of reproducing. All data are in HDF5 format and are easy to read using the h5py package in Python. The TEC map is grouped in folders based on years and each file contains a single-day data of 5-min cadence. Each individual TEC map is of size 181*361. and WARNING: 2023-12-01 the data file for 2019-Jan-03 has badly fitted values. Please avoid using it. All other days' files are ready to use.

- In order to better understand the large-scale impacts of smaller-scale gravity waves in the upper atmosphere of Mars, a modern whole atmosphere, nonlinear, non-orographic, spectral gravity wave parameterization scheme (Yigit et al., 2008) has been added to the ground-to-exosphere 3-D general circulation model, M-GITM (Bougher et al., 2015), which previously did not account for the effects of this physical process. New atmospheric simulations have been run for cases which did and did not utilize this gravity wave parameterization as well as for cases designed to test the sensitivity of certain adjustable parameters within the scheme. After including the gravity wave parameterization scheme into M-GITM, large impacts are found on the simulated mean thermospheric horizontal velocities and temperature structure, especially within the altitude range of 90-170 km (Roeten et al., 2022). The most notable of these impacts include a reduction in speed of the thermospheric easterlies in the summer hemisphere as well as overall cooling, on average, at altitudes above 120 km., Simulations were run for two different seasons at Mars, a solstice (Ls=270) and an equinox (Ls=180). The output from these simulations have been averaged over all local times over a 15-day time period, starting on the day of the solstice or equinox. The output has also been zonally averaged over all longitudes. Files containing these zonally and temporally averaged files are named starting with “MGITM_ZonalAvg”. Both solstice and equinox cases have been simulated once without including the gravity wave parameterization (“nogw”) and once with the gravity wave parameterization included (“withgw”). Additional simulations of the Ls=270 solstice have been done individually adjusting the horizontal wavelength and maximum source flux parameters within the gravity wave scheme. , and Other M-GITM simulations have also been provided in a different format. These M-GITM simulations are ‘flythroughs’ of model output, extracted along the same trajectory path of the MAVEN spacecraft, which allows for better data-model comparisons with in-situ MAVEN/NGIMS (Neutral Gas and Ion Mass Spectrometer) observations. These simulations have been done for three different NGIMS observational campaigns, both for cases that include and do not include the effects of gravity waves. Output from these simulations has NOT been averaged; instead, output from each simulated MAVEN orbit is included within the file. These files are named starting with “MGITM_TempExtraction” or “MGITM_WindExtraction” based on whether the MGITM flythrough was designed to be compared to MAVEN/NGIMS temperature or wind profiles, respectively.

Since the global circulation plays a role in the structure, variability, and evolution of the atmosphere, understanding the processes that drive the winds in the upper atmosphere of Mars also provides the needed context for understanding density and temperature distributions and how the atmosphere behaves as a whole system. Three dimensional M-GITM simulations for extreme Mars seasonal and solar cycle conditions were conducted for detailed comparisons with NGIMS derived temperatures and O/CO2 ratio distributions (Bougher et al. 2022). Extracted model densities and temperatures along the MAVEN inbound trajectory of each orbit path (between ~300 km and periapsis) are provided in this Deep Blue Data archive. Corresponding M-GITM heat balance terms are also provided in vertical 1-D tabulated formats. README files are included for each suite of 1-D "flythru" tables, detailing the contents of each file. In addition, a general README file is provided that summarizes the inputs and outputs of the M-GITM code simulations for this study. - Magnetospheric sawtooth oscillations are observed during strong and steady solar wind driving conditions. The simulation results of our global MHD model with embedded kinetic physics show that when the total magnetic flux carried by constant solar wind exceeds a threshold, sawtooth-like magnetospheric oscillations are generated. Different from previous works, this result is obtained without involving time-varying ionospheric outflow in the model. The oscillation period and amplitude agree well with observations. The simulated oscillations cover a wide range of local times, although the distribution of magnitude as a function of longitude is different from observations. Our comparative simulations using ideal or Hall MHD models do not produce global time-varying features, which suggests that kinetic reconnection physics in the magnetotail is a major contributing factor to sawtooth oscillations.

- Many statistical tools have been developed to aid in the assessment of a numerical model’s quality at reproducing observations. Some of these techniques focus on the identification of events within the data set, times when the observed value is beyond some threshold value that defines it as a value of keen interest. An example of this is whether it will rain, in which events are defined as any precipitation above some defined amount. A method called the sliding threshold of observation for numeric evaluation (STONE) curve sweeps the event definition threshold of both the model output and the observations, resulting in the identification of threshold intervals for which the model does well at sorting the observations into events and nonevents. An excellent data-model comparison will have a smooth STONE curve, but the STONE curve can have wiggles and ripples in it. These features reveal clusters when the model systematically overestimates or underestimates the observations. This study establishes the connection between features in the STONE curve and attributes of the data-model relationship. The method is applied to a space weather example.

- We created various files, including GIS files and data files for both the UM Hydrologic Modeling Team and for our own Escherichia coli sampling project. The UM Hydrologic Team used the files we created to make their models more accurate. For example, we edited Clinton River subwatershed files to better reflect below and above-ground infrastructure, and provided them to the modeling team. For our own E. coli subproject we created time series, GIS files, and R code to better understand the influence of precipitation and streamflow on E. coli dynamics. Our time-series data is based on baseline and storm sampling we conducted in the summer of 2021. We used GIS files to explore the subwatersheds of our E. coli sampling locations. Finally, we created R code to help us visualize and analyze the data.

- These data were produced in the scope of research into understanding the application of zircon (U-Th)/He thermochronometric data derived from rocks with complex radiation damage distributions to the extraction of long-term (>1 Gyr) thermal histories of the Earth's upper crust. The samples used in this study were collected from the Front Range in Colorado, USA. The low-temperature (apatite and zircon (U-Th)/He) thermochronometric ages presented in this data set are sensitive to near-surface temperatures (~80C and 180C, respectively) and record the progressive exhumation of the rock mass from which the samples were collected towards the Earth's surface. These thermochronometric ages, and the differences between them, provide insight into the deep-time (~1000 Ma - 100 Ma) thermal history of the Colorado Front Range.

- Atmospheric aerosols are emitted from both natural and anthropogenic sources, and they play an important role in climate, impacting solar radiation and cloud formation. Compared to other types of aerosol particles, primary biological aerosol particles (PBAP, e.g., fungal spores, bacteria, pollen, virus, etc.) are relatively understudied. However, they are linked to adverse health effects and have the potential to influence ice nucleation at higher temperatures. Anemophilous (or wind-driven) pollen is one of the important PBAP, impacts cloud properties under some conditions, and triggers allergic diseases such as allergic rhinitis (also known as hay fever) and asthma. Because pollen emission is closely associated with environmental drivers, the climatic change could influence pollen emission and consequently the incidence of allergic disease. Using CMIP6 model data, our research projects continental-scale changes in pollen emissions at the end of the century, considering the effects of temperature, precipitation, CO2, and future vegetation distribution change. While prior studies have evaluated single types of pollen, we use a mechanistic model to comprehensively simulate total pollen across the United States from all sources. Similar to previous single-source pollen studies, our simulations suggest that pollen season duration will lengthen, and pollen emission will increase in the future, but in addition, we identify new synergies between different pollen types that can influence the maximum daily pollen. Our work highlights that the changes of overlap between pollen seasons of different vegetation taxa can magnify or mitigate the impacts of climate change, which addresses the importance to study all pollen emissions comprehensively. Given pollen is one of the most common triggers of seasonal allergies, our findings also provide information to evaluate global health conditions in the future. In this study, all of the pollen emission data are written in NetCDF files.

- Anthropogenic climate change will dramatically alter species distributions. The rate and magnitude of range shifts, however, will differ among taxa, resulting in altered patterns of co-occurrence and interspecific interactions. We examined potential climate-mediated breeding range shifts among North American wood-warblers (Parulidae), a speciose avian family likely to be especially impacted by such changes. We used publicly available species distribution model (SDM) range outputs to compare current ranges and patterns of sympatry among warbler species to future ranges and sympatry under 1.5 °C, 2.0 °C, and 3.0 °C of average global warming. We used these outputs to calculate average breeding range area, range overlap among species, number of sympatric species, and distances of breeding range shifts. We additionally calculated the number gained and lost sympatric interactions under each warming scenario.

An analysis of recorded and simulated SH wave reverberations in the upper mantle beneath the USArray

The recorded waveform data are downloaded from Incorporated Research Institutions for Seismology (IRIS) which is open to everyone. The synthetic waveform data are generated by the SPECMFEM3D_Globe software that was downloaded from the Computational Infrastructure for Geodynamics ( https://geodynamics.org/). This dataset includes the scripts we use to automatically download data from IRIS, the selection of data, and the application of the CRP method. In doing this, we use the TauP toolkit which is free to download ( https://www.seis.sc.edu/taup/) to compute the travel time.

We fill in the missing values of the original Madrigal TEC maps via estimating the latent feature of each latitude and local time along the 2-D grid and give initial guess of the missing regions based on pre-computed spherical harmonics map. The resulting TEC map has high imputation accuracy and the ease of reproducing. and All data are in HDF5 format and are easy to read using the h5py package in Python. The TEC map is grouped in folders based on years and each file contains a single-day data of 5-min cadence. Each individual TEC map is of size 181*361.

- We perform a geomagnetic event simulation using a newly developed magnetohydrodynamic with adaptively embedded particle-in-cell (MHD-AEPIC) model. We have developed effective criteria to identify reconnection sites in the magnetotail and cover them with the PIC model. The MHD-AEPIC simulation results are compared with Hall MHD and ideal MHD simulations to study the impacts of kinetic reconnection at multiple physical scales. At the global scale, the three models produce very similar SYM-H and SuperMag Electrojet (SME) indexes, which indicates that the global magnetic field configurations from the three models are very close to each other. At the mesoscale we compare the simulations with in situ Geotail observations in the tail. All three models produce reasonable agreement with the Geotail observations. The MHD-AEPIC and Hall MHD models produce tailward and earthward propagating fluxropes, while the ideal MHD simulation does not generate flux ropes in the near-earth current sheet. At the kinetic scales, the MHD-AEPIC simulation can produce a crescent shape distribution of the electron velocity space at the electron diffusion region which agrees very well with MMS observations near a tail reconnection site. These electron scale kinetic features are not available in either the Hall MHD or ideal MHD models. Overall, the MHD-AEPIC model compares well with observations at all scales, it works robustly, and the computational cost is acceptable due to the adaptive adjustment of the PIC domain.

- Jerboas (Jaculus jaculus) are bipedal hopping rodents that frequently transition between gaits (running, hopping, and skipping) throughout their entire speed range. It has been hypothesized that these non-cursorial bipedal gait transitions are likely to enhance their maneuverability and predator evasion ability. However, it is difficult to use the underlying dynamics of these locomotion patterns to predict gait transitions due to the large number of degrees of freedom expressed by the animals. To this end, we used empirical jerboa kinematics and dynamics to develop a unified Spring Loaded Inverted Pendulum model with defined passive swing leg motions. The simulated trajectories from the model precisely matched the experimental data. Jerboas were observed to apply different neutral swing leg angles during locomotion. By investigating the gait structure of the model with coupled and uncoupled neutral swing leg, we found two set of mechanism may explain the frequent gait transitions of jerboas.

- Here we present an investigation of the variability of Venus' extended oxygen corona. For that, we employ a combination of a fluid model VTGCM for simulating Venus' ionosphere and thermosphere and kinetic model AMPS. We have found excellent agreement of the model results with PVO observations of the corona when the modeling is done assuming the solar maximum conditions, which corresponds to the solar conditions during the observations. We also found that the oxygen density strongly depends on the solar conditions and varies by order of magnitude over a solar cycle. That explains why the extended oxygen corona was observed only at the solar maximum. The result presented in this paper will be used in a later study of the planet's interaction with the ambient solar wind, where the corona model defines the mass loading coefficient.

- Efficient comparisons of biological color patterns are critical for understanding the mechanisms by which organisms evolve in ecosystems, including sexual selection, predator-prey interactions, and thermoregulation. However, elongate or spiral-shaped organisms do not conform to the standard orientation and photographic techniques required for automated analysis. Currently, large-scale color analysis of elongate animals requires time-consuming manual landmarking, which reduces their representation in coloration research despite their ecological importance. We present Batch-Mask: an automated and customizable workflow to facilitate the analysis of large photographic data sets of non-standard biological subjects. First, we present a user guide to run an open-source region-based convolutional neural network with fine-tuned weights for identifying and isolating a biological subject from a background (masking). Then, we demonstrate how to combine masking with existing manual visual analysis tools into a single streamlined, automated workflow for comparing color patterns across images. Batch-Mask was 60x faster than manual landmarking, produced masks that correctly identified 96% of all snake pixels, and produced pattern energy results that were not significantly different from the manually landmarked data set. The fine-tuned weights for the masking neural network, user guide, and automated workflow substantially decrease the amount of time and attention required to quantitatively analyze non-standard biological subjects. By using these tools, biologists will be able to compare color, pattern, and shape differences in large data sets that include significant morphological variation in elongate body forms. This advance will be especially valuable for comparative analyses of natural history collections, and through automation can greatly expand the scale of space, time, or taxonomic breadth across which color variation can be quantitatively examined.

- Coupling between the solar wind and magnetosphere can be expressed in terms of energy transfer through the separating boundary known as the magnetopause. Geospace simulation is performed using the Space Weather Modeling Framework (SWMF) of a multi-ICME impact event on February 18-20, 2014 in order to study the energy transfer through the magnetopause during storm conditions. The magnetopause boundary is identified using a modified plasma $\beta$ and fully closed field line criteria to a downstream distance of $-20R_{e}$. Observations from Geotail, Themis, and Cluster are used as well as the Shue 1998 model to verify the simulation field data results and magnetopause boundary location. Once the boundary is identified, energy transfer is calculated in terms of total energy flux \textbf{K}, Poynting flux \textbf{S}, and hydrodynamic flux \textbf{H}. Surface motion effects are considered and the regional distribution of energy transfer on the magnetopause surface is explored in terms of dayside $\left(X>0\right)$, flank $\left(X<0\right)$, and tail cross section $\left(X=X_{min}\right)$ regions. It is found that total integrated energy flux over the boundary is nearly balanced between injection and escape, and flank contributions dominate the Poynting flux injection. Poynting flux dominates net energy input, while hydrodynamic flux dominates energy output. Surface fluctuations contribute significantly to net energy transfer and comparison with the Shue model reveals varying levels of cylindrical asymmetry in the magnetopause flank throughout the event. Finally existing energy coupling proxies such as the Akasofu $\epsilon$ parameter and Newell coupling function are compared with the energy transfer results.

This is done using the IT model, GITM, with different settings and spatial distributions for Kzz. We introduce latitudinal bands (longitudinally uniform) of 30 degrees width at equatorial and polar latitudes during different seasons similar to the previous observations in literature. We investigate the mechanisms through which a non-uniform global distribution of Kzz can alter the dynamics and thermal structure of the thermosphere, and how these effects compare to when a globally uniform value of Kzz is used.

- Hind limbs can undergo dramatic changes in loading conditions during the transition from quadrupedal to bipedal locomotion. For example, the most early diverging bipedal jerboas (Rodentia: Dipodidae) are some of the smallest mammals in the world, with body masses that range 2-4 grams. The larger jerboa species exhibit developmental and evolutionary fusion of the central three metatarsals into a single cannon bone. We hypothesize that body size reduction and metatarsal fusion are mechanisms to maintain the safety factor of the hind limb bones despite the higher ground reaction forces associated with bipedal locomotion. Using finite element analysis to model collisions between the substrate and the metatarsals, we found that body size reduction was insufficient to reduce bone stress on unfused metatarsals, based on the scaled dynamics of larger jerboas, and that fused bones developed lower stresses than unfused bones when all metatarsals are scaled to the same size and loading conditions. Based on these results, we conclude that fusion reinforces larger jerboa metatarsals against high ground reaction forces. Because smaller jerboas with unfused metatarsals develop higher peak stresses in response to loading conditions scaled from larger jerboas, we hypothesize that smaller jerboas use alternative dynamics of bipedal locomotion that reduces the impact of collisions between the foot and substrate.

- These datasets support the findings of Townsend et al. (in review) investigating the timing of faulting relative to changes in the orientation of the North American-Pacific plate boundary. Coeval with development of an oblique plate boundary segment (i.e. the “Big Bend” of the San Andreas fault), active shortening is inferred to have initiated at ~5 Ma in the Western Transverse Ranges (WTR). However, new low-temperature thermochronometric transects yield Miocene to Pleistocene apatite (U-Th-Sm)/He cooling ages and partially reset zircon (U-Th)/He ages. Inverse thermal modelling indicate that reverse faulting initiated as early as 10 Ma, several million years prior to our current understanding of the timing of the Big Bend. New and existing thermochronometry data delineate the WTR as the locus of rapid post-Miocene exhumation, and demonstrate that similar exhumation is not present in the broader region surrounding the Big Bend. We posit that reverse faulting is localized in the WTR because of a weak underlying lithosphere and predates the more recent geometric anomaly of the restraining bend in the transform margin.

- Fitness landscapes map genotypes to their corresponding fitness under given environments and allow explaining and predicting evolutionary trajectories. Of particular interest is the landscape ruggedness or the unevenness of the landscape, because it impacts many aspects of evolution such as the likelihood that a population is trapped in a local fitness peak. Although the ruggedness has been inferred from a number of empirically mapped fitness landscapes, it is unclear to what extent this inference is affected by fitness estimation error, which is inevitable in the experimental determination of fitness landscapes. Here we address this question by simulating fitness landscapes under various theoretical models, with or without fitness estimation error. We find that all eight examined measures of landscape ruggedness are overestimated due to imprecise fitness quantification, but different measures are affected to different degrees. We devise a method to use replicate fitness measures to correct this bias and show that our method performs well under realistic conditions. We conclude that previously reported fitness landscape ruggedness is likely upward biased owing to the negligence of fitness estimation error and advise that future fitness landscape mapping should include at least three biological replicates to permit an unbiased inference of the ruggedness.

The winds from GITM and GOCE were compared by constructing their respective probability densities under different levels of geomagnetic activity, and by distributing them as a function of geomagnetic activity, magnetic latitude, magnetic local time, day-of-the-year, and solar radio flux.

- This study investigates the rapid decline of black tern (Chlidonias niger) over eight years in one of Michigan’s largest colonies, Lake St. Clair. 1. Nesting Success Model: A multiple logistic regression with a binomial (logit-link) fit using the glm() function from the ‘stats’ package in R (55) to determine the influence of habitat and biological predictors on nesting survival. 2. ArcMap visualization of Nesting Success: To visualize the geographic extent of the habitat’s potential to predispose nests’ vulnerability, the coefficients and intercept from our selected GLM were applied to raster layers in ArcMap using the Raster Calculator Tool. 3. Population Change & Habitat Extent: To quantify sub-colony breeding pair population size and their response to changes in sub-colony habitat in the geospatial model, we applied a general linear mixed model (GLMM) using the lmer() function from the ‘lme4’ package in R (55). Predictor variables were chosen a priori, and included the area of open water, uninhabitable vegetation (NDVI>0.72), any habitable area, and area with >50% hatch success.
