- Accurate prediction of physical alterations in carbonate reservoirs under dissolution is critical for development of subsurface energy technologies. The impact of mineral dissolution on flow characteristics depends on the connectivity and tortuosity of the pore network. Persistent homology is a tool from algebraic topology that describes the size and connectivity of topological features. When applied to 3D X-ray computed tomography (XCT) imagery of rock cores, it provides a novel metric of pore network heterogeneity. Prior works have demonstrated the efficacy of persistent homology in predicting flow properties in numerical simulations of flow through porous media. Its ability to combine size, spatial distribution, and connectivity information make it a promising tool for understanding reactive transport in complex pore networks, yet limited work has been done to apply persistence analysis to experimental studies on natural rocks. In this study, three limestone cores were imaged by XCT before and after acid-driven dissolution flow through experiments. Each XCT scan was analyzed using persistent homology. In all three rocks, permeability increase was driven by the growth of large, connected pore bodies. The two most homogenous samples saw an increased effect nearer to the flow inlet, suggesting emerging preferential flow paths as the reaction front progresses. The most heterogeneous sample showed an increase in along-core homogeneity during reaction. Variability of persistence showed moderate positive correlation with pore body size increase. Persistence heterogeneity analysis could be used to anticipate where greatest pore size evolution may occur in a reservoir targeted for subsurface development, improving confidence in project viability.

- The data contained within the archive are for analysis and replication of Figure 2 in Livi et al. (2023), First Results from the Solar Orbiter Heavy Ion Sensor, Astronomy & Astrophysics. The readme.txt file contains more details on the contents of the archive and its files. Livi et al. (2023) reports the first solar wind composition measurements collected from the Heavy Ion Sensor (HIS) on the Solar Orbiter spacecraft. The period of study spans January-June 2022 during with the spacecraft completed nearly a full orbit about the Sun, from 0.3 AU to 1.0 AU. The solar wind composition within this publication are the first within the inner heliosphere. This paper describes the data and its processing from raw measurements (e.g., the data contained within this archive) to derived composition data products, and examines these composition data products about an interplanetary shock and interplanetary coronal mass ejection. Finally, these composition data are examined statistically and compared to historical data sets.

- Description:
- Generation of C2+ compounds using sunlight, carbon dioxide, and water provides a promising path for carbon neutrality. The exploration of a catalyst to break the bottleneck of C-C coupling, for constructing a rational artificial photosynthesis integrated device, is at the core. Herein, based on operando spectroscopy measurements, theoretical calculations, and feedstock experiments, it is discovered that gold, in conjunction with iridium, can catalyze the reduction of CO2, achieving C-C coupling by insertion of CO2 into -CH3. Owing to a combination of optoelectronic and catalytic properties, the assembly of AuIr with InGaN nanowires on silicon (AuIr@InGaN NWs/Si) enables the achievement of a C2H6 activity of 58.8 mmol‧g-1‧h-1 with a turnover number of 54,595 over 60 hours. A light-to-fuels efficiency of ~0.59% for solar fuels production from CO2 and H2O is achieved without any other energy inputs. This work provides a carbon-negative path for producing higher order C compounds.

- Part of the regulation of telomerase activity includes the alternative splicing (AS) of the catalytic subunit telomerase reverse transcriptase (TERT). Although a therapeutic window for telomerase/TERT inhibition exists between cancer cells and somatic cells, stem cells express TERT and rely on telomerase activity for physiological replacement of cells. Therefore, identifying differences in TERT regulation between stem cells and cancer cells is essential for developing telomerase inhibition-based cancer therapies that reduce damage to stem cells. In this study, we measured TERT splice variant expression and telomerase activity in induced pluripotent stem cells (iPSCs), neural progenitor cells (NPCs), and non-small cell lung cancer cells (NSCLC, Calu-6 cells). We observed that a NOVA1-PTBP1-PTBP2 axis regulates TERT alternative splicing (AS) in iPSCs and their differentiation into NPCs. We also found that splice-switching of TERT, which regulates telomerase activity, is induced by different cell densities in stem cells but not cancer cells. Lastly, we identified cell type-specific splicing factors that regulate TERT AS. Overall, our findings represent an important step forward in understanding the regulation of TERT AS in stem cells and cancer cells. These data and subsequent studies may reveal a splicing factor(s) or their binding site(s) that could be targeted with small molecule drugs or antisense oligonucleotides, respectively, to reduce telomerase activity in cancer cells and promote durable cancer remissions.

- We present a comprehensive statistical analysis of high-frequency transient-large-amplitude (TLA) magnetic perturbation events that occurred at 12 high-latitude ground magnetometer stations throughout solar cycle 24 from 2009 to 2019. TLA signatures are defined as one or more second-timescale dB/dt interval with magnitude ≥ 6 nT/s within an hour event window. This study characterizes high-frequency TLA events based on their spatial and temporal behavior as well as relation to auroral substorms, geomagnetic storm phases and nighttime geomagnetic disturbance events events (GMD). We show that TLA events occur primarily at nighttime and solely in the high-latitude region above 60 degrees geomagnetic latitude. The largest TLA events occurred more often in the declining phase of the solar cycle when solar wind velocity was higher and ring current activity was lower, suggesting association to high-speed flows caused by coronal holes and subsequent corotating interaction regions reaching Earth. TLA perturbations often occurred preceding or within the most extreme nighttime geomagnetic disturbance (GMD) events with 5-10 minute timescales, but the TLA intervals were often even more localized than the ~300 km effective radius of GMDs: occurring at only some of the stations at which GMDs occurred. We show that TLA-related GMD events can result from dipolarization fronts in the magnetotail and fast flows toward Earth and are closely temporally associated to poleward boundary intensifications (PBI) and auroral streamers. The highly localized behavior and connection to the most extreme GMD events suggests that TLA intervals are a ground manifestation of the features within rapid and complex ionospheric structures that can drive GICs.

- Bacteria live in a broad range of environmental temperatures that require adaptations of their RNA sequences to maintain function. Riboswitches are regulatory RNAs that change conformation upon binding of typical metabolite ligands to control bacterial gene expression. The paradigmatic small class-I preQ1 riboswitches from the mesophile Bacillus subtilis (Bsu) and the thermophile Thermoanaerobacter tengcongensis (Tte) adopt similar pseudoknot structures when bound to preQ1. Here, we use single-molecule detected chemical denaturation by urea to compare the thermodynamic and kinetic folding properties of the two riboswitches, and the urea-countering effects of trimethylamine N-oxide (TMAO). This data includes the experimental findings and associated analyses detailed in the research article titled "Single-molecule FRET observes opposing effects of urea and TMAO on structurally similar meso- and thermophilic riboswitch RNAs". The data consists of multiple zip files, each representing an experiment that corresponds to the key results in the publication. Each experiment includes movies, qualifying smFRET trajectories, and analysis files related to various conditions within that experimental group.

- This merged Global Precipitation Measurement (GPM) Core Observatory and atmospheric river dataset contains gridded Goddard Profiling (GPROF) algorithm v7 precipitation rates (Kummerow et al. 2015; Randel et al. 2020), Remote Sensing Systems (RSS) atmospheric water vapor (Meissner et al. 2012), and Mattingly et al. (2018) atmospheric rivers in the North Atlantic and North Pacific oceans. The GPROF precipitation rates and RSS atmospheric water vapor are both derived using the GPM Microwave Imager (GMI) brightness temperature observations. The atmospheric river data is derived from MERRA-2 (Modern-Era Retrospective analysis for Research and Applications Reanalysis, Version 2) integrated water vapor transport (Mattingly et al. 2018). , The data coverage starts at the beginning of the GPM data record (GPM launched in Feb 2014 and the processed data coverage starts in May 2014). Subsequent years will be added throughout the lifetime of the project. , The monthly files are compressed into year and basin: either the North Atlantic (NA) or the North Pacific (NP) (e.g., NA_2014) and zipped. - This database contains six datasets intended to aid in the conception, training, demonstration, evaluation, and comparison of reduced-complexity models for fluid mechanics. The six datasets are: large-eddy-simulation data for a turbulent jet, direct-numerical-simulation data for a zero-pressure-gradient turbulent boundary layer, particle-image-velocimetry data for the same boundary layer, direct-numerical-simulation data for laminar stationary and pitching flat-plate airfoils, particle-image-velocimetry and force data for an airfoil encountering a gust, and large-eddy-simulation data for the separated, turbulent flow over an airfoil. All data are stored within hdf5 files, and each dataset additionally contains a README file and a Matlab script showing how the data can be read and manipulated. Since all datafiles use the hdf5 format, they can alternatively be read within virtually any other programing environment. An example.zip file included for each dataset provides an entry point for users. The database is an initiative of the AIAA Discussion Group on Reduced-Complexity Modeling and is detailed in the paper listed below. For each dataset, the paper introduces the flow setup and computational or experimental methods, describes the available data, and provide an example of how these data can be used for reduced-complexity modeling. - The relationship between words in a sentence often tell us more about the underlying semantic content of a document than its actual words, individually. Recent publications in the natural language processing arena, more specifically using word embeddings, try to incorporate semantic aspects into their word vector representation by considering the context of words and how they are distributed in a document collection. In this work, we propose two novel algorithms, called Flexible Lexical Chain II and Fixed Lexical Chain II that combine the semantic relations derived from lexical chains, prior knowledge from lexical databases, and the robustness of the distributional hypothesis in word embeddings into a single decoupled system. In short, our approach has three main contributions: (i) unsupervised techniques that fully integrate word embeddings and lexical chains; (ii) a more solid semantic representation that considers the latent relation between words in a document; and (iii) lightweight word embeddings models that can be extended to any natural language task. Knowledge-based systems that use natural language text can benefit from our approach to mitigate ambiguous semantic representations provided by traditional statistical approaches. The proposed techniques are tested against seven word embeddings algorithms using five different machine learning classifiers over six scenarios in the document classification task. Our results show that the integration between lexical chains and word embeddings representations sustain state-of-the-art results, even against more complex systems. - Warning signals in chemically defended organisms are critical components of predator-prey interactions, often requiring multiple coordinated display components for a signal to be effective. When threatened by a predator, venomous coral snakes (genus Micrurus) display a vigorous, non-locomotory thrashing behaviour that has been only qualitatively described. Given the high-contrast and often colourful banding patterns of these snakes, this thrashing display is hypothesized to be a key component of a complex aposematic signal under strong stabilizing selection across species in a mimicry system. By experimentally testing snake response across simulated predator cues, we analysed variation in the presence and expression of a thrashing display across five species of South American coral snakes. Although the major features of the thrash display were conserved across species, we found significant variation in the propensity to perform a display at all, the duration of thrashing, and the curvature of snake bodies that was mediated by predator cue type, snake body size, and species identity. We also found an interaction between curve magnitude and body location that clearly shows which parts of the display vary most across individuals and species. Our results suggest that contrary to the assumption in the literature that all species and individuals perform the same display, a high degree of variation persists in thrashing behaviour exhibited by Micrurus coral snakes despite presumably strong selection to converge on a common signal. This quantitative behavioural characterization presents a new framework for analysing the non-locomotory motions displayed by snakes in a broader ecological context, especially for signalling systems with complex interaction across multiple modalities.

"Behavioral cloning in atari games using a combined variational autoencoder and predictor model." 2021 IEEE Congress on Evolutionary Computation (CEC). IEEE, 2021. This data is not a result of a research but an intermediate product that is used in research. This dataset is generated to train a behavioral cloning framework from gameplay screen captures and keystrokes of an "expert" player. The RL agent that is trained using "RL Baselines Zoo package" acts as the "expert" player, whose decision making process we desire to learn. In addition to behavioral cloning experiments, this dataset is further used to demonstrate the efficacy of a novel incremental tensor decomposition algorithm on image-based data streams.

- Our research focuses on providing a fully-imputed map of the worldwide total electron content with high resolution and spatial-temporal smoothness. We fill in the missing values of the original Madrigal TEC maps via estimating the latent feature of each latitude and local time along the 2-D grid and give initial guess of the missing regions based on pre-computed spherical harmonics map. The resulting TEC map has high imputation accuracy and the ease of reproducing. All data are in HDF5 format and are easy to read using the h5py package in Python. The TEC map is grouped in folders based on years and each file contains a single-day data of 5-min cadence. Each individual TEC map is of size 181*361. and WARNING: 2023-12-01 the data file for 2019-Jan-03 has badly fitted values. Please avoid using it. All other days' files are ready to use.

- Amyloid nanofibers are abundant in microorganisms and are integral components of many biofilms, serving various purposes, from virulent to structural. Nonetheless, the precise characterization of bacterial amyloid nanofibers has been elusive, with incomplete and contradicting results. The present work focuses on the molecular details and characteristics of PSMa1-derived functional amyloids present in Staphylococcus aureus biofilms, using a combination of computational and experimental techniques, to develop a model that can aid the design of compounds to control amyloid formation. Results from molecular dynamics simulations, guided and supported by spectroscopy and microscopy, show that PSMa1 amyloid nanofibers present a helical structure formed by two protofilaments, have an average diameter of about 12 nm, and adopt a left-handed helicity with a periodicity of approximately 72 nm. The chirality of the self-assembled nanofibers, an intrinsic geometric property of its constituent peptides, is central to determining the fibers' lateral growth.

- In this study, we experimentally tested for the effects of four simulated predator cues on defensive displays in two species of South American calico snakes (genus Oxyrhopus). We found that juvenile snakes were both more likely to respond and to respond more strongly than adults and that displays were most common in response to tactile stimuli than to other treatments. However, we also found broad similarity across both simulated predator treatments and species in the components used in each snake’s defensive display, suggesting a high degree of stereotyping. This research suggests an important role for both ontogeny and intensity of predation risk in structuring variation in defensive behavior in Neotropical snakes and emphasizes the foundational importance of context dependence in conceptual frameworks for understanding predator-prey interactions. and *On January 4, 2024, “Supplementary_material.pdf” was replaced with an updated version that has slightly different versions of Figures S4 and S8 after an error in code was corrected. - Snake venom research has historically focused on front-fanged species (Viperidae and Elapidae), limiting our knowledge of venom evolution in rear-fanged snakes across their ecologically-diverse phylogeny. Three finger toxins (3FTxs) are a known neurotoxic component in the venoms of some rear-fanged snakes (Colubrinae, Colubridae), but it is unclear how prevalent 3FTxs are both in expression within venom glands and more broadly among colubrine species. Here, we used a transcriptomic approach to characterize the venom expression profiles of four species of colubrine snakes from Neotropics that were dominated by 3FTx expression (in the genera Chironius, Oxybelis, Rhinobothryum, and Spilotes) and reconstructed the gene trees of 3FTxs. Overall, our results highlight the importance of exploring the venoms of understudied species in reconstructing the full evolutionary history of toxins across the tree of life.
