- The most important part of this deposit is the code necessary for simulating the anisotropic phase-field crystal on a cone geometry. The second most important is the code for analyzing the simulation results, including the spatial distribution of Y-junctions in the simulated retinae. Included are simulation results in which we systematically scan both the undercooling parameters and the strength of noise in the initial conditions. Finally, we include an additional simulation example (as in Figure 7D). Please see readme file for description of main (MATLAB) functions used for simulating and analyzing simulations.

- This study investigated co-occurrence among food addiction (FA), problematic substance use (alcohol, cannabis, cigarettes, nicotine vaping), parental history of problematic alcohol use, and obesity. Participants (n=357) completed self-report measures on food addiction, personal substance use, and parental history of alcohol use. Participants also completed demographic questions and self-reported height and weight were used to calculate BMI. Pearson zero-order correlations were conducted to identify sociodemographic covariates (socioeconomic status, age, and sex at birth). Modified Poisson regression (with robust standard error estimations) were used to estimate risk ratios among food addiction, parental history of problematic alcohol use, personal substance use (alcohol, cannabis, cigarettes, nicotine vaping), and obesity. Significance was set at p<.05. However, given multiple testing, 99% CI estimates are reported in the final manuscript instead of 95% CI estimates. Unadjusted and adjusted (for sociodemographic covariates) analyses were conducted. Risk of food addiction was higher in participants with problematic alcohol, smoking, vaping, parental history of problematic alcohol use, and (in unadjusted only) cannabis use. Risk of food addiction was only higher in participants with obesity after adjusting for covariates. Obesity was not significantly associated with problematic substance use and parental history or problematic alcohol use. Thus, food addiction, but not obesity, co-occurred with problematic substance use and a family history of problematic alcohol use. Results support the conceptualization of food addiction as an addictive disorder.

- These data were produced from a study that assessed mitochondrial metabolic function by measuring two metabolites, l-carnitine and acetylcarnitine, to determine their effectiveness as candidate clinical biomarkers for age-related, drug-induced alterations in mitochondrial metabolism. To study age and medication-related changes in mitochondrial metabolism, we administered the FDA-approved mitochondriotropic drug, clofazimine (CFZ), or vehicle for to young and old mice. These findings are described in our manuscript: Clofazimine-Mediated, Age-Related Changes in Skeletal Muscle Mitochondrial Metabolites. - We created various files, including GIS files and data files for both the UM Hydrologic Modeling Team and for our own Escherichia coli sampling project. The UM Hydrologic Team used the files we created to make their models more accurate. For example, we edited Clinton River subwatershed files to better reflect below and above-ground infrastructure, and provided them to the modeling team. For our own E. coli subproject we created time series, GIS files, and R code to better understand the influence of precipitation and streamflow on E. coli dynamics. Our time-series data is based on baseline and storm sampling we conducted in the summer of 2021. We used GIS files to explore the subwatersheds of our E. coli sampling locations. Finally, we created R code to help us visualize and analyze the data.

Each OA article has the following characteristics: Prior to a known date (ranging from 2006 to the 2013) these articles—the final published version—were only available by subscription. After that date, they became freely available via Deep Blue. Meanwhile, other articles from the same journal issue as the now-OA article continued to only be available to subscribers. None of the OA articles were self-selected; authors did not choose to deposit the articles in question in Deep Blue, since we made them open via blanket licensing agreements between the publishers and the library.

- This study investigated the mediating role of emotion dysregulation in the association between childhood trauma and food addiction. Participants (n=310) completed self-report measures of food addiction, childhood trauma experiences, emotion dysregulation, and demographic variables. Pearson zero-order correlations were conducted to identify potential covariates. Age, socioeconomic status, BMI, and education were significantly associated with study variables and were included as covariates in analyses. Moderated mediational analyses were used to investigate whether DERS (emotion regulation) mediated the association between the CTQ (childhood trauma) and YFAS2.0 (food addiction) and to explore whether gender identity (men vs women) moderated this association. Emotion dysregulation partially mediated associations between food addiction and childhood trauma. Gender moderated associations between childhood trauma and emotion dysregulation as well as childhood trauma and food addiction. Both moderating pathways were significantly stronger for men compared to women. Results suggest that emotion dysregulation may be an important mediating factor in the association between childhood trauma and food addiction, particularly for men.

- The Brune source model is widely used in studies of complex earthquakes with multiple episodes of high moment release (i.e., multiple subevents). In this study, we investigate how corner frequency estimates of earthquakes with multiple subevents are biased if they are based on the Brune source model. By assuming complex sources as a sum of multiple Brune sources, we analyze 1,640 source time functions (STFs) of Mw 5.5-8.0 earthquakes in the SCARDEC catalog to estimate the corner frequencies, onset times, and seismic moments of subevents. We identify more subevents for strike-slip earthquakes than dip-slip earthquakes, and the number of resolvable subevents increases with magnitude. We find that earthquake corner frequency correlates best with the corner frequency of the subevent with the highest moment release (i.e., the largest subevent). This suggests that, when the Brune model is used, the estimated corner frequency and therefore the stress drop of a complex earthquake is determined primarily by the largest subevent rather than the total rupture area. and Our results imply that the stress variation of asperities, rather than the average stress change of the whole fault, contributes to the large variance of stress drop estimates.

Central Mali documentary videos

- Short documentary videos of practical activities and cultural events of Dogon, Fulbe, Songhay, and Bangande ethnic groups of eastern Central Mali. The videos were byproducts of linguistic research on the local language. They are presented here in three formats: wmv, avi, and either qt or mov. See the "readme" files in each work for a summary of the videos in it. and The footage was shot with various digital cameras. The oldest videos (2010 and one or two from 2011) were edited using iMovie. The later videos were edited using AVS editing software. Several of the 2010 videos, referred to as "compilations," are simple sequences of short clips that combine to illustrate a complex activity such as extracting oil from nuts. The later videos are in more flowing documentary form with overlaid titles in English. In some cases, vocabulary from the relevant native language is included in the titles.

"Gardening Diondiori" illustrates dry-season farming mostly of cash crops using ground water (springs, drying ponds and rivers, underground water sources). The other videos in this block are of ordinary rainwater agriculture done in the rainy season, featuring Dogon people and, in the case of "Rice harvest and threshing," Bangande (speakers of Bangime), who have the same agricultural methods. The principal rainy season crop in the zone is millet (Cenchrus spicatus), but most of the documentaries here are about secondary crops (cowpea, fonio, groundnut, peanut, groundnut, roselle, rice, sesame, sweet potato). "Driving off grain-eating birds" is based on an unsteady cellphone video brought to us, except for the final segments which we shot.

See the “readme” for that collection and the introductory material in the reference grammars for general information about the languages and the fieldwork., The initial material archived in the present collection consists of audio files. They are recordings of narratives, interviews, and conversations. Some of them have been transcribed and are presented as appendices in the reference grammars. Others have not been transcribed; they are presented here in the hope that they can eventually be transcribed or at least listened to by native speakers. If the author is able to transcribe some of them in the future, the transcriptions will be added here (and to the Deep Blue Documents collection)., Many of the recordings, as well as most of the images and videos to be added to this collection, have been made by project assistant Minkailou Djiguiba. He has courageously traveled into Bozo-speaking zones, some of which are highly insecure, to do this work. In addition, he has been instrumental in recruiting and transporting Bozo speakers to the author’s base in Bobo Dioulasso where much of the grammatical and lexical work has been done., and The author’s fieldwork is supported by grant PD-1941828 (2020-2024) from the National Science Foundation, Documenting Endangered Languages program, which is also supported by the National Endowment for the Humanities.

Bounce-Averaged Quasi-Linear Diffusion Model Simulation Input/Output on Mars’ Crustal Magnetic Field

- In this study, we experimentally tested for the effects of four simulated predator cues on defensive displays in two species of South American calico snakes (genus Oxyrhopus). We found that juvenile snakes were both more likely to respond and to respond more strongly than adults and that displays were most common in response to tactile stimuli than to other treatments. However, we also found broad similarity across both simulated predator treatments and species in the components used in each snake’s defensive display, suggesting a high degree of stereotyping. This research suggests an important role for both ontogeny and intensity of predation risk in structuring variation in defensive behavior in Neotropical snakes and emphasizes the foundational importance of context dependence in conceptual frameworks for understanding predator-prey interactions. and *On January 4, 2024, “Supplementary_material.pdf” was replaced with an updated version that has slightly different versions of Figures S4 and S8 after an error in code was corrected. Within “HeatmapFigures.zip,” two code files, “IndividualHeatmaps_matrices.R” and “FigureS4_S8_averagedHeatmaps.R” were updated to correct the code error. - Detrital zircon age distributions provide robust insights into past sedimentary systems, but these age distributions are often complex and multi-peaked, with sample sizes too small to confidently resolve population distributions. This limited sampling hinders existing quantitative methods for comparing detrital zircon age distributions, which show systematic dependence on the sizes of compared samples. The proliferation of detrital zircon studies motivates the development of more robust quantitative methods. We present the first attempt, to our knowledge, to infer probability model ensembles (PMEs) for samples of detrital zircon ages using a Bayesian method. Our method infers the parent population age distribution from which a sample is drawn, using a Monte Carlo approach to aggregate a representative set of probability models that is consistent with the constraints that the sample data provide. Using the PMEs inferred from sample data, we develop a new estimate of correspondence between detrital zircon populations called Bayesian Population Correlation (BPC). Tests of BPC on synthetic and real detrital zircon age data show that it is nearly independent from sample size bias, unlike existing correspondence metrics. Robust BPC uncertainties can be readily estimated, enhancing interpretive value. When comparing two partially overlapping zircon age populations where the shared proportion of each population is independently varied, BPC results conform almost perfectly to expected values derived analytically from probability theory. This conformity of experimental and analytical results permits direct inference of the shared proportions of two detrital zircon age populations from BPC. We provide MATLAB scripts to facilitate the procedures we describe.

- Efficient comparisons of biological color patterns are critical for understanding the mechanisms by which organisms evolve in ecosystems, including sexual selection, predator-prey interactions, and thermoregulation. However, elongate or spiral-shaped organisms do not conform to the standard orientation and photographic techniques required for automated analysis. Currently, large-scale color analysis of elongate animals requires time-consuming manual landmarking, which reduces their representation in coloration research despite their ecological importance. We present Batch-Mask: an automated and customizable workflow to facilitate the analysis of large photographic data sets of non-standard biological subjects. First, we present a user guide to run an open-source region-based convolutional neural network with fine-tuned weights for identifying and isolating a biological subject from a background (masking). Then, we demonstrate how to combine masking with existing manual visual analysis tools into a single streamlined, automated workflow for comparing color patterns across images. Batch-Mask was 60x faster than manual landmarking, produced masks that correctly identified 96% of all snake pixels, and produced pattern energy results that were not significantly different from the manually landmarked data set. The fine-tuned weights for the masking neural network, user guide, and automated workflow substantially decrease the amount of time and attention required to quantitatively analyze non-standard biological subjects. By using these tools, biologists will be able to compare color, pattern, and shape differences in large data sets that include significant morphological variation in elongate body forms. This advance will be especially valuable for comparative analyses of natural history collections, and through automation can greatly expand the scale of space, time, or taxonomic breadth across which color variation can be quantitatively examined.

- Traces from single-molecule fluorescence microscopy (SMFM) experiments exhibit photophysical artifacts that typically necessitate human expert screening, which is time-consuming and introduces potential for user-dependent expectation bias. Here, we have used deep learning to develop a rapid, automatic SMFM trace selector, termed AutoSiM, that improves the sensitivity and specificity of an assay for a DNA point mutation based on single-molecule recognition through equilibrium Poisson sampling (SiMREPS). The improved performance of AutoSiM is based on accepting both more true positives and fewer false positives than the conventional approach of hidden Markov modeling (HMM) followed by thresholding. As a second application, the selector was used for automated screening of single-molecule Förster resonance energy transfer (smFRET) data to identify high-quality traces for further analysis, and achieves ~90% concordance with manual selection while requiring less processing time. AutoSiM can be adapted readily to novel datasets, requiring only modest Transfer Learning.

In tangible ways, The University of Michigan Architecture Preparatory Program (ArcPrep) is already doing just that: creating a sense of optimism and agency for Detroit public high school juniors interested in design and its affiliated fields. , Through an intensive, semester-long studio taught by our Mellon Fellows in Architecture, young designers learn to critically discern Detroit’s complex spatial histories as they explore ways to shape the city’s possible futures. The program takes the students’ talents, creativity, and expertise very seriously, nurturing an inclusionary pedagogical model based broadly on egalitarian educational ideals. In the process, we bring together a network of Taubman College faculty and students, Detroit institutions, community and government organizations, and professional enterprises into conversation and collaboration with students. In the past, ArcPrep has partnered with the Detroit Public Library, the Detroit Institute of Arts, the Detroit Cultivator Community Land Trust, and the Sidewalk Festival, to name a few. - Launched in response to the growing crisis of narrative infrastructure, the Detroit River Story Lab is a collaborative, public-facing initiative that leverages the sociocultural, economic, and ecological centrality of the Detroit River corridor to reimagine it as an urban case study in narrative placemaking and civic renewal. Beginning with the premise that place-based storymaking is vital to sustaining democratic values and community capacity for self-determination, the Lab partners on projects designed to support the narrative capacities of local urban communities through the story-telling channels of community journalism, place-based education, and public history., There are many stories from across a variety of periods and contexts that foreground the prevalence of aquatic racialization in our region. These include the legal restrictions placed on Black residents’ access to the Detroit River in the aftermath of the successful escape of Thornton and Lucie Blackburn from Kentucky slave catchers in 1833, repeated episodes of the often violent expulsion of Black workers and residents from Wyandotte and other sundown towns along the Detroit River between the 1870s and 1940s – and the repeated erasure of these stories from official published histories of these towns, the Bob-Lo Excursion Company’s policy, in the 1930’s and 40’s, of barring Blacks from the ferry boats that provided access for Detroiters to the Boblo Island amusement park, a policy famously up-ended by the US Supreme Court in 1948 after being challenged by a 24-year-old Detroit, Sarah Elizabeth Ray, after being ordered to leave the boat, the demolition of the predominantly Black, riverside neighborhood of Black Bottom in Detroit in the 1950s in the name of urban renewal, the UN’s 2014 appeal, on the grounds of basic human rights, for the city of Detroit to restore access to water sourced from their own Detroit River to residents who can’t afford monthly water bills, and consumption restrictions on Detroit River fish important to local populations owing to long histories of environmental degradation., and Considered together, these cases would seem to point to an undertheorized dimension of racialized systems of hierarchy and exclusion in the Great Lakes region and possibly the US more generally. The origins and long-term effects of zones of racial exclusion in the economically decisive domains of work, education, and housing are by now well known. The role of waterways as similarly delineated spaces of privilege and oppression is less commonly noted; in a state whose history has been so thoroughly defined by its lakes and rivers and so regularly scarred by racial conflict, the phenomenon of aquatic racialization calls out for integrative examination and public reckoning. - Apatite fission track thermochronometry data were collected from the Eastern Greater Caucasus orogen, Azerbaijan. Thermochronometry data constrain the history of exhumation and deformation of rocks within the orogen, which is an active accretionary prism. Thermochronometry data record the timing of cooling of a rock sample beneath a given closure temperature. Given an assumed or inferred geothermal gradient, thermochronometric ages can be used to infer exhumation rates and make interpretations about rates of deformation in orogens. The apatite fission track data presented here are analyzed in concert with apatite (U-Th)/He and zircon (U-Th)/He ages reported in Tye et al., in prep., to characterize the exhumation history of the Eastern Greater Caucasus.

- These data were produced in the scope of research into understanding the application of zircon (U-Th)/He thermochronometric data derived from rocks with complex radiation damage distributions to the extraction of long-term (>1 Gyr) thermal histories of the Earth's upper crust. The samples used in this study were collected from the Front Range in Colorado, USA. The low-temperature (apatite and zircon (U-Th)/He) thermochronometric ages presented in this data set are sensitive to near-surface temperatures (~80C and 180C, respectively) and record the progressive exhumation of the rock mass from which the samples were collected towards the Earth's surface. These thermochronometric ages, and the differences between them, provide insight into the deep-time (~1000 Ma - 100 Ma) thermal history of the Colorado Front Range.

- Patients included in this study were all males with no prior HIV diagnosis between 18 and 45 years who had at least one primary care encounter between March 2016 and March 2019. We chose 2016 as the index year because the question of the sexual partners’ gender became coded data elements with the clinic contact. Eligible patients were grouped based on reported sexual partners at the most recent disclosure. Individuals who reported having a male sexual partner or both a male and female partner were included in the MSM group. The non-MSM group included individuals who reported only a female partner or no partner. Patients who did not answer the question were excluded from the study. The study proposal was submitted to the Institutional Review Boards of the University of Michigan Medical School and was exempted from ongoing IRB review (HUM00155091). Individual consent was waived for this study.

For each article we determined if OPR data, reviewer and author comments, were accessible. If so, we assessed the search methodology and reporting quality of the search process with a grading rubric based on PRISMA and PRESS standards, and then mined peer reviewer comments for references to the search methodology.

An analysis of recorded and simulated SH wave reverberations in the upper mantle beneath the USArray

- We use waveform data from the USArray and spectral-element method synthetics for 3-D seismic models. The recorded waveform data are downloaded from Incorporated Research Institutions for Seismology (IRIS) which is open to everyone. The synthetic waveform data are generated by the SPECMFEM3D_Globe software that was downloaded from the Computational Infrastructure for Geodynamics ( https://geodynamics.org/). This dataset includes the scripts we use to automatically download data from IRIS, the selection of data, and the application of the CRP method. In doing this, we use the TauP toolkit which is free to download ( https://www.seis.sc.edu/taup/) to compute the travel time.

- On the southern outskirts of the modern village of Amaghleba is a hill which rises to an elevation of 160 masl and is crowned by a Mediaeval fortress. Visible in the slope of the hill above the modern road is a substantial quantity of pottery and tiles, some at least Hellenistic. The topsoil here is quite shallow, and the bedrock, a type of conglomerate, is visible in outcroppings in numerous places. A square tower, oriented north-south east-west, occupies the highest point of the hill, just northwest of a modern cemetery. The preserved structure has a maximum height of 2.7 m at its southwest corner. The north and best preserved wall is 5.1 m long, and the west wall is 4.14 m long and is pierced by break that is not a doorway. The preserved thickness of the west wall is 0.67-0.7 m. The interior face of the walls is slightly curved. The tower is constructed of crude lime mortared masonry. The tower has a spectacular view over the Kvinsquali toward the Phasis River plain, including the area of Khumlari. Hellenistic pottery was collected from the area surrounding the tower.

- A hill called Terduradzisgora is located on the southern outskirts of Amaghleba at 120 masl overlooks the north (right) bank of the Kvintsqali. This area may be the place known as Khumlari, where Hellenistic pottery was found during earlier survey. In a cornfield on a level terrace between Terduradzisgora and the Kvintsqali, Hellenistic pottery was collected, including roof tiles and two Colchian amphora toes. The owner of the land is Murman Kapanadze.
