- The Multifaceted Optimization Algorithm (MOA) is a tool for generating corrected empirical model thermospheric densities during geomagnetic storms. It consists of a suite of Python functions that operate around the Spacecraft Orbit Characterization Kit (SpOCK), an orbital propagator developed by Charles D. Bussy-Virat, PhD, Joel Getchius, and Aaron J. Ridley, PhD at the University of Michigan, and it estimates new densities for the NRLMSISE-00 atmospheric model. MOA generates new model densities by estimating modifications to inputs to the NLRMSISE-00 model that minimize the orbit error between modeled spacecraft in SpOCK, and their actual altitudes as described in publicly-available Two-Line Element Sets (TLEs), made available online via Space-track.org. MOA consists of three sub-process: (1) The Area Optimization Algorithm (AROPT), (2) the F10.7 Optimization Algorithm (FOPT), and (3) the Ap Optimization Algorithm (APOPT). AROPT computes the contribution to the drag of the modeled spacecraft due to their varying projected area. FOPT estimates modifications to the 10.7 cm solar radio flux in NRLMSISE-00, and APOPT estimates modifications to the Earth's magnetic activity in NRLMSISE-00. MOA finds these modifications across many spacecraft, and the medians of those modifications are then applied in NLRMSISE-00 along the orbit of another satellite to generate new densities for verification. In this instance, modifications are applied along the orbits of the Swarm spacecraft and compared to Swarm GPS-derived densities.

Flights typically were designed to measure within the boundary layer in a raster pattern perpendicular to wind direction, thus sampling the urban plume repeatedly. Vertical profiles are conducted on each flight to capture the vertical structure and mixing depths of the atmosphere. The data file contains all merged flight data from each flight day.

- Our work seeks to better understand the financial risks to corporate operations as a basis for exploring alternative public-private investment strategies. We applied network analysis to model financial relationships within this sector and its connectedness to primary commodities transported on the Great Lakes. The financial network maps were used to quantitatively analyze the industry risk exposure using corporate financial metrics and to query the financial interdependencies of companies relative to the Great Lakes waterway. Results demonstrate that inventory turnover ratio is a robust proxy to quantify weighted financial risks of water dependency across the entire supply chain network. All data was manually collected from the Bloomberg Terminal and FactSet which are licensed by the University of Michigan. The SPLC module in the Terminal restricts data download and information must be captured manually. All data was collected from September-November 2018.

The DOI link is https://doi.org/10.1029/2019RS006891 , The Earth's Ionosphere is home to a large population of energetic electrons that live in the balance of many factors including input from the Solar wind, and the influence of the Earth's magnetic field. These energetic electrons emit radio waves as they traverse Earth's magnetosphere, leading to short‐lived, strong radio emissions from local regions, as well as persistent weaker emissions that act as a global signature of the population breakdown of all the energetic electrons. Characterizing this weaker emission (Synchrotron Emission) would lead to a greater understanding of the energetic electron populations on a day to day level. A radio array on the near side of the Moon would always be facing the Earth, and would well suited for measuring its low frequency radio emissions. In this work we simulate such a radio array on the lunar near side, to image this weaker synchrotron emission. The specific geometry and location of the test array were made using the most recent lunar maps made by the Lunar Reconnaissance Orbiter. This array would give us unprecedented day to day knowledge of the electron environment around our planet, providing reports of Earth's strong and weak radio emissions, giving both local and global information. , This set of codes should guide you through making the figures in the paper, as well as hopefully being accessible enough for changing the code for your own array. Water balance computations assume that monthly change in storage for a given lake is the difference between beginning of month water levels surrounding each month. - Interest in quantitative imaging of Y-90 is growing because transarterial radioembolization (RE) with Y-90 loaded microspheres is a promising and minimally invasive treatment that is FDA approved for unresectable primary and metastatic liver tumors. These cancers are a leading cause of cancer mortality and morbidity. Radioembolization is a therapy that irradiates liver tumors with radioactive microspheres administered through a microcatheter placed in the hepatic arterial vasculature. Radioembolization is based on the principle that healthy liver and tumor are mainly vascularized by the portal vein and the hepatic artery respectively. As a result, radioactive microspheres are preferentially located in the lesions after they are administered via the hepatic artery.

- Conducting quantitative metrics-based performance analysis of first-principles-based global magnetosphere models is an essential step in understanding their capabilities and limitations, and providing scope for improvements in order to enhance their space weather prediction capabilities for a range of solar conditions. In this study, a detailed comparison of the performance of three global magnetohydrodynamic (MHD) models in predicting the Earth’s magnetopause location and ionospheric cross polar cap potential (CPCP) has been presented. Using the Community Coordinated Modeling Center’s Run-on-Request system and extensive database on results from various magnetospheric scenarios simulated for a variety of solar wind conditions, the aforementioned model predictions have been compared for magnetopause standoff distance estimations obtained from six empirical models, and with cross polar cap potential estimations obtained from the Assimmilative Mapping of Ionospheric Electrodynamics (AMIE) Model and the Super Dual Auroral Radar Network (SuperDARN) observations. We have considered a range of events spanning different space weather activity to analyze the performance of these models. Using a fit performance metric analysis for each event, we have quantified the models’ reproducibility of magnetopause standoff distances and CPCP against empirically-predicted observations, and identified salient features that govern the performance characteristics of the modeled magnetospheric and ionospheric quantities.

The UM Hydrologic Team used the files we created to make their models more accurate. For example, we edited Clinton River subwatershed files to better reflect below and above-ground infrastructure, and provided them to the modeling team. For our own E. coli subproject we created time series, GIS files, and R code to better understand the influence of precipitation and streamflow on E. coli dynamics. Our time-series data is based on baseline and storm sampling we conducted in the summer of 2021. We used GIS files to explore the subwatersheds of our E. coli sampling locations. Finally, we created R code to help us visualize and analyze the data.

These UV cone nuclei are labelled by transgenic expression of a fluorescent reporter (that is photoconvertible). The most important data are: 1. The zoomed-in (4X magnification) images of UV cone nuclei immediately after photoconversion 2. The zoomed-in (4X magnification) images of UV cone nuclei 2-4 days after photoconversion Also included is code for segmenting UV cone nuclei (both in image from immediately after photoconversion and in image from days later) and for shifting and rotating the two images to maximally align corresponding UV cone nuclei. After aligning corresponding UV cones, we compute triangulations over UV cone nuclei positions (for both images) and identify bonds that are common to both images. We use these common bonds to calculate the lattice vectors for the UV cone lattice.

This advises future brain-machine interfaces for the control of finger movements with humans. - The study focuses on reconstructing the histories of peat deposition using n-alkane biomarkers in peat cores and associated modern plant communities from four sites around a shallow maar lake in the Changbai Mountains of northeastern China. Peat development patterns in the four sites are not concordant although the sites experienced the same paleoclimate histories. Evidently, lava flows and tephra deposits produced an uneven topography of the volcanogenic lake basin that controls the water depths at the four lake edge locations, thereby leading to differences in peat-forming plant communities and peat deposition among the four sites.

- These data were generated to study the dynamics of RNAP-ribosome interactions on a nascent mRNA with a preQ1-sensing translational riboswitch in its 5’ untranslated region (UTR). Using single-molecule fluorescence co-localization, we monitored direct transient binding of 30S ribosomal subunit to the individual nascent mRNA molecules in surface-immobilized paused elongation complexes (PECs). Also, using a novel protein-induced fluorescence enhancement assay we monitored the real-time transcription rate of RNA polymerase (RNAP) under different experimental conditions. The DNA template including the preQ1 riboswitch from B. anthracis under the control of the T7A1 promoter was cloned into pUC19 plasmid. Transcription templates for in vitro transcription were generated by PCR.

- This data set supports a study that seeks to evaluate global fossil fuel CO2 emissions inventory representations of CO2 emissions of five cities in the Middle East, and assess the ability of satellite observations to inform this evaluation. Improved observational understanding of urban CO2 emissions, a large and dynamic global source of fossil CO2, can provide essential insights for both carbon cycle science and mitigation decision making. In this study we compare three distinct global CO2 emissions inventory representations of urban CO2 emissions for five Middle Eastern cities (Riyadh, Mecca, Tabuk, Jeddah, and Baghdad) and use independent satellite observations from the Orbiting Carbon Observatory-2 (OCO-2) satellite to evaluate the inventory representations of afternoon emissions. We use the column version of the Stochastic Time-Inverted Lagrangian Transport (X-STILT) model to account for atmospheric transport and link emissions to observations. We compare XCO2 simulations with observations to determine optimum inventory scaling factors. Applying these factors, we find that the average summed emissions for all five cities are 100 MtC/y (50-151, 90% CI), which is 2.0 (1.0, 3.0) times the average prior inventory magnitudes. The total adjustment of the emissions of these cities comes out to ~7% (0%, 14%) of total Middle Eastern emissions (~700 MtC/y). We find our results to be insensitive to the prior spatial distributions in inventories of the cities’ emissions, facilitating robust quantitative assessments of urban emission magnitudes without accurate high-resolution gridded inventories. and There are three files included in this data set, and all data are in tab-delimited form. The first file, xco2_lat.zip, contains 26 separate text files, each named by the city and date of the corresponding OCO-2 overpass. Each of these 26 files includes overpass-specific data, with modeled and observed XCO2 values binned by 0.1 degree of latitude. The file overpass_scaling_factors.txt provides the scaling factors for each overpass used in this study. The file city_estimates.txt provides the scaled emissions estimates for each city (or sum of cities) as well as the lower and upper bounds of the 90% confidence intervals, for each inventory.

- Interest in quantitative imaging of Y-90 is growing because transarterial radioembolization (RE) with Y-90 loaded microspheres is a promising and minimally invasive treatment that is FDA approved for unresectable primary and metastatic liver tumors. These cancers are a leading cause of cancer mortality and morbidity. Radioembolization is a therapy that irradiates liver tumors with radioactive microspheres administered through a microcatheter placed in the hepatic arterial vasculature. Radioembolization is based on the principle that healthy liver and tumor are mainly vascularized by the portal vein and the hepatic artery respectively. As a result, radioactive microspheres are preferentially located in the lesions after they are administered via the hepatic artery.

- In order to better understand the large-scale impacts of smaller-scale gravity waves in the upper atmosphere of Mars, a modern whole atmosphere, nonlinear, non-orographic, spectral gravity wave parameterization scheme (Yigit et al., 2008) has been added to the ground-to-exosphere 3-D general circulation model, M-GITM (Bougher et al., 2015), which previously did not account for the effects of this physical process. New atmospheric simulations have been run for cases which did and did not utilize this gravity wave parameterization as well as for cases designed to test the sensitivity of certain adjustable parameters within the scheme. After including the gravity wave parameterization scheme into M-GITM, large impacts are found on the simulated mean thermospheric horizontal velocities and temperature structure, especially within the altitude range of 90-170 km (Roeten et al., 2022). The most notable of these impacts include a reduction in speed of the thermospheric easterlies in the summer hemisphere as well as overall cooling, on average, at altitudes above 120 km., Simulations were run for two different seasons at Mars, a solstice (Ls=270) and an equinox (Ls=180). The output from these simulations have been averaged over all local times over a 15-day time period, starting on the day of the solstice or equinox. The output has also been zonally averaged over all longitudes. Files containing these zonally and temporally averaged files are named starting with “MGITM_ZonalAvg”. Both solstice and equinox cases have been simulated once without including the gravity wave parameterization (“nogw”) and once with the gravity wave parameterization included (“withgw”). Additional simulations of the Ls=270 solstice have been done individually adjusting the horizontal wavelength and maximum source flux parameters within the gravity wave scheme. , and Other M-GITM simulations have also been provided in a different format. These M-GITM simulations are ‘flythroughs’ of model output, extracted along the same trajectory path of the MAVEN spacecraft, which allows for better data-model comparisons with in-situ MAVEN/NGIMS (Neutral Gas and Ion Mass Spectrometer) observations. These simulations have been done for three different NGIMS observational campaigns, both for cases that include and do not include the effects of gravity waves. Output from these simulations has NOT been averaged; instead, output from each simulated MAVEN orbit is included within the file. These files are named starting with “MGITM_TempExtraction” or “MGITM_WindExtraction” based on whether the MGITM flythrough was designed to be compared to MAVEN/NGIMS temperature or wind profiles, respectively.

Video data of predation and parasitism by arthropods on small vertebrates in lowland Peruvian Amazon

- Nighttime and diurnal surveys in the lowland Peruvian Amazon of Los Amigos Biological Station were conducted in order to describe herpetological diversity at this site. As a result of these surveys, the predation event between a Pamphobeteus sp. and Marmosops sp. and the myiasis of Ranitomeye uakarii were observed. The video footage was recorded in order to document these interesting interactions between arthropod predators and parasites and vertebrate prey and hosts, and are included for publication in the short communication "Ecological interactions between arthropods and small vertebrates in a lowland Amazon rainforest" in the journal Amphibian and Reptile Conservation.

- We perform a geomagnetic event simulation using a newly developed magnetohydrodynamic with adaptively embedded particle-in-cell (MHD-AEPIC) model. We have developed effective criteria to identify reconnection sites in the magnetotail and cover them with the PIC model. The MHD-AEPIC simulation results are compared with Hall MHD and ideal MHD simulations to study the impacts of kinetic reconnection at multiple physical scales. At the global scale, the three models produce very similar SYM-H and SuperMag Electrojet (SME) indexes, which indicates that the global magnetic field configurations from the three models are very close to each other. At the mesoscale we compare the simulations with in situ Geotail observations in the tail. All three models produce reasonable agreement with the Geotail observations. The MHD-AEPIC and Hall MHD models produce tailward and earthward propagating fluxropes, while the ideal MHD simulation does not generate flux ropes in the near-earth current sheet. At the kinetic scales, the MHD-AEPIC simulation can produce a crescent shape distribution of the electron velocity space at the electron diffusion region which agrees very well with MMS observations near a tail reconnection site. These electron scale kinetic features are not available in either the Hall MHD or ideal MHD models. Overall, the MHD-AEPIC model compares well with observations at all scales, it works robustly, and the computational cost is acceptable due to the adaptive adjustment of the PIC domain.

- Three sensitivity analyses were performed. First, a second matching step was performed in which two controls were selected for each case, where possible using a nearest neighbor and caliper metric. Controls needed to have propensity scores within 0.1 of the case to be selected. Thirty-eight of the 39 cases had at least one control using this method and for 36 cases two controls could be selected. The average difference between case and control propensity adjuvant RT was 0.008 (range 0.00003-0.095). A second sensitivity analysis was performed to guard against immortal time bias. In order to mitigate the possibility of this effect, cases known not to have undergone adjuvant RT have been screened for suitable follow-up without a recurrence (local or regional recurrence, metastatic failure, and/or death) to ensure that if adjuvant RT had been prescribed as part of the multi-modality treatment regimen, that it would have been initiated. Three months was selected as the mandatory follow-up time. One to one matching was carried out and all 39 cases were matched to a control. A third sensitivity analysis was performed to account for stage migration seen in control patients that presented to the University of Michigan with more advanced disease. Patients that underwent adjuvant radiation were matched one to one with control group patients who did not receive adjuvant radiation, and who had the same stage at diagnosis as compared to stage at University of Michigan presentation.
