- Snake venom research has historically focused on front-fanged species (Viperidae and Elapidae), limiting our knowledge of venom evolution in rear-fanged snakes across their ecologically-diverse phylogeny. Three finger toxins (3FTxs) are a known neurotoxic component in the venoms of some rear-fanged snakes (Colubrinae, Colubridae), but it is unclear how prevalent 3FTxs are both in expression within venom glands and more broadly among colubrine species. Here, we used a transcriptomic approach to characterize the venom expression profiles of four species of colubrine snakes from Neotropics that were dominated by 3FTx expression (in the genera Chironius, Oxybelis, Rhinobothryum, and Spilotes) and reconstructed the gene trees of 3FTxs. Overall, our results highlight the importance of exploring the venoms of understudied species in reconstructing the full evolutionary history of toxins across the tree of life.

- We developed a new model framework based on WRF-Chem, simulating primary biological aerosol particle emissions and their interaction with clouds. We have designed different sensitivity tests to evaluate the effects of pollen and sub-pollen particles (SPPs), respectively. Our results show that SPPs have a larger effect on cloud microphysics and precipitation than whole pollen grains.

- GRAND is a five-year, cluster randomized controlled trial. The study is registered on ClinicalTrials.gov, [ID#: NCT04033003] and is a collaboration between University of Michigan in the United States and the Dodowa Health Research Center in Ghana. , The study setting for GRAND is four districts (Akwapim North, Yilo Krobo, Nsawam-Adoagyiri, and Lower Manya Krobo) within the Eastern Region of Ghana. Health facilities were selected based the number ANC registrants per month and average gestational age of women at registration in each facility., and Facilities were then matched based on facility type, district, and number of monthly ANC registrants. A cluster randomized controlled trial was conducted in 14 facilities in four districts of the Eastern Region of Ghana. Health facilities were randomized using a matched pairs design; each pair was similar in the number of deliveries and average gestational age of the women at enrollment in antenatal care. The locations of the facilities were far enough apart to avoid cross-group contamination. In each pair of facilities, one was randomly assigned to the intervention (G-ANC) and the other to the control (I-ANC). Recruitment began July 2019 and ended when enrollment targets were met. Data collection ended July 2023 when data collection was complete.

- In this study, we experimentally tested for the effects of four simulated predator cues on defensive displays in two species of South American calico snakes (genus Oxyrhopus). We found that juvenile snakes were both more likely to respond and to respond more strongly than adults and that displays were most common in response to tactile stimuli than to other treatments. However, we also found broad similarity across both simulated predator treatments and species in the components used in each snake’s defensive display, suggesting a high degree of stereotyping. This research suggests an important role for both ontogeny and intensity of predation risk in structuring variation in defensive behavior in Neotropical snakes and emphasizes the foundational importance of context dependence in conceptual frameworks for understanding predator-prey interactions. and *On January 4, 2024, “Supplementary_material.pdf” was replaced with an updated version that has slightly different versions of Figures S4 and S8 after an error in code was corrected. Within “HeatmapFigures.zip,” two code files, “IndividualHeatmaps_matrices.R” and “FigureS4_S8_averagedHeatmaps.R” were updated to correct the code error. Three additional files were added to both the “figures” and “matrices” folders within the subfolder “heatmaps.” These files represent the correlation matrices, by body part, and graphical representation of the matrices for one experimental trial that had previously been excluded due to the code error.

- A growing body of work has linked key biological activities to the mechanical properties of cellular membranes, and as a means of identification. Here, we present a computational approach to simulate and compare the vibrational spectra in the low-THz region for mammalian and bacterial membranes, investigating the effect of membrane asymmetry and composition, as well as the conserved frequencies of a specific cell. We find that asymmetry does not impact the vibrational spectra, and the impact of sterols depends on the mobility of the components of the membrane. We demonstrate that vibrational spectra can be used to distinguish between membranes and, therefore, could be used in identification of different organisms. The method presented, here, can be immediately extended to other biological structures (e.g., amyloid fibers, polysaccharides, and protein-ligand structures) in order to fingerprint and understand vibrations of numerous biologically-relevant nanoscale structures.

- Amyloid nanofibers are abundant in microorganisms and are integral components of many biofilms, serving various purposes, from virulent to structural. Nonetheless, the precise characterization of bacterial amyloid nanofibers has been elusive, with incomplete and contradicting results. The present work focuses on the molecular details and characteristics of PSMa1-derived functional amyloids present in Staphylococcus aureus biofilms, using a combination of computational and experimental techniques, to develop a model that can aid the design of compounds to control amyloid formation. Results from molecular dynamics simulations, guided and supported by spectroscopy and microscopy, show that PSMa1 amyloid nanofibers present a helical structure formed by two protofilaments, have an average diameter of about 12 nm, and adopt a left-handed helicity with a periodicity of approximately 72 nm. The chirality of the self-assembled nanofibers, an intrinsic geometric property of its constituent peptides, is central to determining the fibers' lateral growth.

- This is a process evaluation of the RCT, Group Antenatal Care and Delivery project (GRAND) to identify and document patient, provider, and system barriers and facilitators to program implementation. Using both quantitative and qualitative methods, potential and actual influences on the quality and conduct of the program's operations, implementation, and service delivery were identified. Only the seven (7) sites randomized to the Group ANC (G-ANC) intervention were included for collection of process evaluation data since the evaluation was of G-ANC implementation. Data were collected from August 2019 to November 2020 and included both quantitative and qualitative data sources.

- Therapeutic mechanisms of human neural stem cells (hNSCs) were studied in an Alzheimer's disease mouse model (5XFAD). hNSCs restored spatial memory abilities in 5XFAD animals; however, amyloid beta levels were unchanged. Neural features and error labels used to train error classifiers for each day used in the study 2. Trial data from an example experiment day (Monkey N, Day 6), with runs for offline calibration, online brain control, error monitoring, and error correction. The purpose of this study was to investigate the use of error signals in motor cortex to improve brain-machine interface (BMI) performance for control of two finger groups. All data is contained in .mat files, which can be opened using MATLAB or the Python SciPy library.

- Our research focuses on providing a fully-imputed map of the worldwide total electron content with high resolution and spatial-temporal smoothness. We fill in the missing values of the original Madrigal TEC maps via estimating the latent feature of each latitude and local time along the 2-D grid and give initial guess of the missing regions based on pre-computed spherical harmonics map. The resulting TEC map has high imputation accuracy and the ease of reproducing. All data are in HDF5 format and are easy to read using the h5py package in Python. The TEC map is grouped in folders based on years and each file contains a single-day data of 5-min cadence. Each individual TEC map is of size 181*361. and WARNING: 2023-12-01 the data file for 2019-Jan-03 has badly fitted values. Please avoid using it. All other days' files are ready to use.

"Behavioral cloning in atari games using a combined variational autoencoder and predictor model." 2021 IEEE Congress on Evolutionary Computation (CEC). IEEE, 2021. This data is not a result of a research but an intermediate product that is used in research. This dataset is generated to train a behavioral cloning framework from gameplay screen captures and keystrokes of an "expert" player. The RL agent that is trained using "RL Baselines Zoo package" acts as the "expert" player, whose decision making process we desire to learn. In addition to behavioral cloning experiments, this dataset is further used to demonstrate the efficacy of a novel incremental tensor decomposition algorithm on image-based data streams.

- Tebul Ure is a Dogon language spoken on the heights in a horseshoe valley between Bamba and Yanda on the eastern edge of the Dogon (Bandiagara) plateau in central Mali. A grammar is drafted but incomplete as of May 2018. Texts were transcribed from dictation in 2012 in the Tebul area, and others were recorded digitally in 2015 at a nearby town on the plateau. Six of the 2015 texts have been transcribed. The texts are included at the end of the grammar. I grant permission to other linguists to transcribe, translate, or analyse any texts that remain untranscribed beginning 2022.

- Yorno So is the variety of the Toro So subgroup of the Dogon language family. It is spoken in the Yendouma village cluster along the base of cliffs on the eastern side of the Dogon (Bandiagara) plateau in east-central Mali. It is not yet completely clear whether it is best described as a dialect of Toro So (which also includes Sangha So, Ibi So, and other varieties), or as a separate language. As of May 2018 my opinion is that it is a dialect. These recordings were made in Walo in 2011 and have not yet been transcribed although there is a fair chance I will be able to work on them in the next few years. - Donno So is a Dogon language spoken over a wide area on the Dogon (Bandiagara) plateau, mainly between Bandiagara and the eastern edge of the plateau. It is also called Kamma So. Because of equipment problems the texts are rather faint and difficult to transcribe. Five texts were transcribed and translated, and presented at the end of the grammar volume. The correspondences are these: Published volume: text 1, Recording: DS 02, title: hare and other animals (tale); text 2, DS 09, report on trip to Burkina; text 3, DS 10, blacksmith; text 4, DS 03, squirrel and hare (tale); text 5, DS 11, Fulbe herders. - Najamba is spoken chiefly in villages on the edges of low cliffs flanking a long valley near Douentza in central Mali. It belongs to a cluster of languages/dialects including Kindige, spoken mostly along the main Douentza-Sevare highway, and the varieties around Borko on the (very) high plateau on the northwestern edge of the Dogon (Bandiagara) plateau. These varieties are often collectively called Bondu So, but this is an exonym. A grammar of Najamba was published electronically by Language Description Heritage Library in 2017 http://ldh.clld.org/2017/02/01/escidoc2397771/ It is backed up at Deep Blue documents. http://hdl.handle.net/2027.42/139022 One cassette was recorded (on one side only) in Kubewel village in 2004. Two cassettes were recorded in Adia village in 2005 in a single long session. These have been digitized. The inventory is: Kubewel: 2004-01 side A; Adia 2005-01 side A; 2005-01 side B; 2005-02 side A; 2005-02 side B. The 2004 tape had poor sound quality and was not transcribed. A substantial part of 2005-01 side A and 2005-02 side A was transcribed and translated in unpublished keyboarded documents in 2009 (see below). The material from 2005-01 side A was further edited and appeared as a single long text at the end of the published grammar. - Tiranige is a Dogon language spoken in villages on the high plateau near the western edge of the Dogon (Bandiagara) plateau, and in villages at the base of the cliffs and slopes leading down from the plateau to the sandy plains. As of May 2018 I am still working on a drafted Tiranige grammar which I hope to complete in 2019. The grammar draft currently ends with six short texts transcribed from dictation. The only audio recording is therefore labeled Text 07. The speakers are Amadou Toloba and Boubacar Toloba. Most but not all of it (17.5 minutes out of about 22) has been partially transcribed. The plan is to complete the grammar and to transcribe and translate at least Text 07.

- Warning signals in chemically defended organisms are critical components of predator-prey interactions, often requiring multiple coordinated display components for a signal to be effective. When threatened by a predator, venomous coral snakes (genus Micrurus) display a vigorous, non-locomotory thrashing behaviour that has been only qualitatively described. Given the high-contrast and often colourful banding patterns of these snakes, this thrashing display is hypothesized to be a key component of a complex aposematic signal under strong stabilizing selection across species in a mimicry system. By experimentally testing snake response across simulated predator cues, we analysed variation in the presence and expression of a thrashing display across five species of South American coral snakes. Although the major features of the thrash display were conserved across species, we found significant variation in the propensity to perform a display at all, the duration of thrashing, and the curvature of snake bodies that was mediated by predator cue type, snake body size, and species identity. We also found an interaction between curve magnitude and body location that clearly shows which parts of the display vary most across individuals and species. Our results suggest that contrary to the assumption in the literature that all species and individuals perform the same display, a high degree of variation persists in thrashing behaviour exhibited by Micrurus coral snakes despite presumably strong selection to converge on a common signal. This quantitative behavioural characterization presents a new framework for analysing the non-locomotory motions displayed by snakes in a broader ecological context, especially for signalling systems with complex interaction across multiple modalities.

- The relationship between words in a sentence often tell us more about the underlying semantic content of a document than its actual words, individually. Recent publications in the natural language processing arena, more specifically using word embeddings, try to incorporate semantic aspects into their word vector representation by considering the context of words and how they are distributed in a document collection. In this work, we propose two novel algorithms, called Flexible Lexical Chain II and Fixed Lexical Chain II that combine the semantic relations derived from lexical chains, prior knowledge from lexical databases, and the robustness of the distributional hypothesis in word embeddings into a single decoupled system. In short, our approach has three main contributions: (i) unsupervised techniques that fully integrate word embeddings and lexical chains; (ii) a more solid semantic representation that considers the latent relation between words in a document; and (iii) lightweight word embeddings models that can be extended to any natural language task. Knowledge-based systems that use natural language text can benefit from our approach to mitigate ambiguous semantic representations provided by traditional statistical approaches. The proposed techniques are tested against seven word embeddings algorithms using five different machine learning classifiers over six scenarios in the document classification task. Our results show that the integration between lexical chains and word embeddings representations sustain state-of-the-art results, even against more complex systems. The six datasets are: large-eddy-simulation data for a turbulent jet, direct-numerical-simulation data for a zero-pressure-gradient turbulent boundary layer, particle-image-velocimetry data for the same boundary layer, direct-numerical-simulation data for laminar stationary and pitching flat-plate airfoils, particle-image-velocimetry and force data for an airfoil encountering a gust, and large-eddy-simulation data for the separated, turbulent flow over an airfoil. All data are stored within hdf5 files, and each dataset additionally contains a README file and a Matlab script showing how the data can be read and manipulated. Since all datafiles use the hdf5 format, they can alternatively be read within virtually any other programing environment. An example.zip file included for each dataset provides an entry point for users. The database is an initiative of the AIAA Discussion Group on Reduced-Complexity Modeling and is detailed in the paper listed below. For each dataset, the paper introduces the flow setup and computational or experimental methods, describes the available data, and provide an example of how these data can be used for reduced-complexity modeling. - Bacteria live in a broad range of environmental temperatures that require adaptations of their RNA sequences to maintain function. Riboswitches are regulatory RNAs that change conformation upon binding of typical metabolite ligands to control bacterial gene expression. The paradigmatic small class-I preQ1 riboswitches from the mesophile Bacillus subtilis (Bsu) and the thermophile Thermoanaerobacter tengcongensis (Tte) adopt similar pseudoknot structures when bound to preQ1. Here, we use single-molecule detected chemical denaturation by urea to compare the thermodynamic and kinetic folding properties of the two riboswitches, and the urea-countering effects of trimethylamine N-oxide (TMAO). This data includes the experimental findings and associated analyses detailed in the research article titled "Single-molecule FRET observes opposing effects of urea and TMAO on structurally similar meso- and thermophilic riboswitch RNAs". The data consists of multiple zip files, each representing an experiment that corresponds to the key results in the publication. Each experiment includes movies, qualifying smFRET trajectories, and analysis files related to various conditions within that experimental group.

- These images of plants, in nature or as fresh or dried specimens, were made in conjunction with research on languages of the Dogon and Bozo families, along with the isolated language Bangime, in Central Mali between 2006 and 2023. (See also the work "Dogon and Bangime flora terms from central Mali (2023)" in Deep Blue Data: https://doi.org/10.7302/34vf-jk03. The late Pierre Poilecot of CNRS (Montpellier, France) provided invaluable help in the early days. However, I am responsible for the determinations (including taxonomic updates), and I am not a professional botanist. The images range from poor to excellent technical quality. They may be of use for two purposes: a) acquiring a basic knowledge of the flora of the area, for newcomers; b) as vouchers for the determinations in my lexical spreadsheets on the various languages. While the main burst of taxonomic changes due to molecular studies has probably leveled off as of 2023, some revisions at all levels (family, genus, species) will occur over time. The African Flowering Plant Database at url https://africanplantdatabase.ch is especially useful for updates/synonymies at the species level, but tends to lag behind on revisions at the family level., Each "work" for flowering plants in this collection has the title "Mali flora images X" where X is the name of a botanical family. Users who enter at the collection level should search by family (from Acanthacaceae to Zypɣophyllaceae). Large families Poaceae, Malvaceae, and Fabaceae are divided into two or more works, but they will all show up in search results for the family. These items are separated by underlines (important to note if searching for a genus-species binomial). The remaining items were mostly for my own use. They may include a location (on which see the following paragraph), the date, a crude representation (without IPA symbols or diacritics) of a native name, a five-digit code for my use, a photo number like "2" for the same plant, "JH" to indicate that the image was taken by me or by a member of a project I directed, jpg or occasionally tif for forrmat, and an indicator of what part of the plant is shown: entire, bark, fl[ower], fol[iage], lf (leaf), fr[uit], tr[unk], br[anch], th[orn]. File names can be quite long especially for Fabaceae because of the subfamily names. In lists of files under such works, the file name may be shown in abbreviated form (with ellipsis ...) so that the genus and species terms may not be visible. The only way to find files for a particular species is by searching for that species. Alternatively, all of the files in a work can be downloaded in zip form and users can then see complete file names. The readme's for each work list the included species. , Most of the locations indicated are in the Dogon-speaking area, which includes cliffs, high plateaus, inselbergs, sandy plains, seasonal rivers, and small ponds. Dogon locations include Beni, Tupere, Ségué, Bendiely, Dianwely, Anda, Walo, and Tongo Tongo, among others. The inselbergs and adjoining plains of the montane Songhay are represented mainly by Hombori and Kikara. The Niger and Bani river zone from Mopti to Segou, a mainly Bozo-speaking area that features seasonal floodplains, is represented mainly by Djenne, Barato, and Kolongo. , and Some of these plants are featured in documentary-style videos.
